"A Software Framework for Transposable Element Analysis"
Abstract:
A large portion of eukaryotic genome sequences consists of transposable elements (TEs), that is, genomic entities with the ability to move or multiply within their host. The importance of TEs makes them interesting targets for identification within genomic sequences. This work describes the components of an efficient software toolkit for genome-wide de novo detection, finegrained annotation and classification of LTR retrotransposons, which are a widespread class of TEs. In addition, a software library has been developed, enabling a bioinformatician to quickly build custom processing pipelines for the generated data. The library is generic, based on open standards and hence not restricted to TEs, also allowing for processing of other genomic entities. Finally, these components are used as building blocks in a graphical analysis tool tailored for use by life scientists. Applications on various genomes show that it is possible to reproduce a large number of known LTR retrotransposon families.
